As an example I like plasma weapons but hate how they look in the vanilla game but with it modded I can put a plasma receiver on a regular hunting rifle. This allows me to Frankenstein different weapons. I also have one that lets me break down weapons into different components to use them as mods. One of the mods I really like allows me to use scrap metal to repair any item. In the vanilla game you have to use the same weapon or armor to repair them. I am not saying it isn't possible it just never happened to me. The criteria I used to decide if it was safe was if I had to load into an area, those have never overwritten inventory for me. The Lucky 38 house is the best in the base game. And following the main questline gives you player housing in Vegas. Otherwise in Novac you get a permanent motel room which is "real" player housing and everything there is safe. The cabinet and footlocker are both safe and its right across the road from the bar and general store, and has a bed. If you don't mind sharing a house, you can use Easy Pete's house in the middle of Goodspring, which is the one I use a lot. There's a first aid box and an ammunition box in there that's safe for storage.

If you want a "house" to yourself, you can use the abandoned shack near the Yangtze Memorial nearby the Goodspring's Cemetery at the start of the game. Almost any container is "kind of" safe for a little while, such as if you just need to fast travel back-and-forth to drop stuff off quick (a few days), but you want actual safe containers for long-term storage. Basically you want containers that will never respawn (overwriting whatever you placed in them), but there's no real way to see which containers are safe or unsafe within the game. Use one of the following values with the " player. If you look under "Incidental housing" in that link you can find a list of places with "safe storage".
